چکیده
FIG. 1. Mutagenesis pipeline with time estimates. (A) Illustration of a Cas9-gRNA complex bound to target DNA. (B) Example of CRISPR target site design for six1a (NCBI Gene ID 494168), with the target sequence downstream of potential alternative start sites and upstream of the homeodomain. (C) Polymerase chain reaction products from a subset of injected embryos (green lines) are subjected to a highresolution melt curve and normalized to uninjected curves (red lines), revealing the melting difference caused by injection. (D) High-resolution melt analysis (HRMA) difference curves identifying three potentially different lesions in six1a were (E) sequenced from heterozygous F1 generation embryos. HRMA curves identified in this initial analysis are confirmed by (F) genotyping adult F1 generation fish fin DNA. (G) Homozygous mutant F2 generation sequence reads confirm the lesions inferred from heterozygous F1 generation sequences. Once confirmed, lesions are given allele designations. The mutation in six1a lesion A is six1a, a 2 bp deletion that frameshifts Six1a after amino acid 93 of 284 and introduces 37 aberrant aa before terminating. Sequence analysis for lesion B (six1a), which frameshifts Six1a after amino acid 94 and introduces only 12 aberrant aa, is described in the Supplementary Data. Lesion C is another 2 bp deletion (not shown). Color images available online at www.liebertpub.com/zeb

High-throughput gene targeting and phenotyping in zebrafish using CRISPR/Cas9.
The use of CRISPR/Cas9 as a genome-editing tool in various model organisms has radically changed targeted mutagenesis. Here, we present a high-throughput targeted mutagenesis pipeline using CRISPR/Cas9 technology in zebrafish that will make possible both saturation mutagenesis of the genome and large-scale phenotyping efforts. We describe a cloning-free single-guide RNA (sgRNA) synthesis, coupl...
متن کاملA rapid and effective method for screening, sequencing and reporter verification of engineered frameshift mutations in zebrafish
Clustered regularly interspaced palindromic repeats (CRISPR)/Cas-based adaptive immunity against pathogens in bacteria has been adapted for genome editing and applied in zebrafish (Danio rerio) to generate frameshift mutations in protein-coding genes. Although there are methods to detect, quantify and sequence CRISPR/Cas9-induced mutations, identifying mutations in F1 heterozygous fish remains ...
متن کاملOpportunities for CRISPR/Cas9 Gene Editing in Retinal Regeneration Research
While retinal degeneration and disease results in permanent damage and vision loss in humans, the severely damaged zebrafish retina has a high capacity to regenerate lost neurons and restore visual behaviors. Advancements in understanding the molecular and cellular basis of this regeneration response give hope that strategies and therapeutics may be developed to restore sight to blind and visua...
متن کاملUtilising polymorphisms to achieve allele-specific genome editing in zebrafish
The advent of genome editing has significantly altered genetic research, including research using the zebrafish model. To better understand the selectivity of the commonly used CRISPR/Cas9 system, we investigated single base pair mismatches in target sites and examined how they affect genome editing in the zebrafish model. Using two different zebrafish strains that have been deep sequenced, CRI...
متن کاملHighly Specific and Efficient CRISPR/Cas9-Catalyzed Homology-Directed Repair in Drosophila
We and others recently demonstrated that the readily programmable CRISPR/Cas9 system can be used to edit the Drosophila genome. However, most applications to date have relied on aberrant DNA repair to stochastically generate frameshifting indels and adoption has been limited by a lack of tools for efficient identification of targeted events. Here we report optimized tools and techniques for exp...
